Well, one approach you could take would be to disable crafting of linking books, but have a 'special NPC' or some other system to distribute linking books. That way, you can control their link locations. (The obvious choice for a single link is the Descriptive Book link location.)

I think the flower pollination behaves something like bonemeal - as long as the hive is active, you wind up with flowers everywhere inside the pollination range. It only seems to work for flowers that the hives recognize, though - I don't think Indigo works.
