I'm curious as to how many machines you actually have? I have several RoC machines in my world and I have no problems at all. Shafts can already go vertical. That's how I get power from my solar tower down to my bevel to get it horizontal. Use the screwdriver to rotate them vertically.

I don't know about the Quarry but at least QuarryPlus does recognize a tesseract as an inventory but it will not directly get energy from it. You still need conduits for that.

Using mcedit you can remove chunks. Note however that anything you put in those chunks will be removed as well.

Well I haven't followed it closely as I'm not doing bees at the moment but I did notice on Reika's mod thread on the MC forums that several people reported issues with bees in the more recent versions of RoC and that he has been doing some fixes on them.

I thought so too but apparently it only works for items. I had to use energy conduits to get the energy from the tesseract to the quarry. It wouldn't directly accept it for some reason (note that I was using a QuarryPlus but I assume that the Quarry works similarly).
