No, use the add instead of the hide. The way add works in this instance is that it'll actually hide every metadata value you don't specify.

Bit after the fact, but one of your previous posts mentioned that you play on peaceful for the most part, which would most certainly kill off any clerics that happened to have been generated or stop them from appearing if the obelisk was generated while on peaceful.

Use NEI.add() and list every other metadata instead of using NEI.hide() in this instance. As others have said, its an oddity of the NEI API, and you'd encounter the same thing with the scripting in INpure core too.

Structures most definitely are required, since that's what the dead trees and slate boulders technically are. The ores are a known thing, and a side affect of having to downgrade academycraft to the version before they added a config for the ores.

Actually it doesn't murder your FPS at all. From what I understand, due to the vanilla changes to rendering in 1.8, the rendering of the chiseled bits is automatically on a different thread and has no more of a performance impact than most other things.

Bucket filling is easy. Empty bucket + thing to go into it on a TiC casting table nets the filled bucket. All you have to do is make it so the empty bucket gets cycled to the casting table to be filled.

How so? The gui shouldn't stop the server from running, it just means you have a gui instead of a cmd window...

If you're on a server with others your issue isn't a problem with the chunkloading but just related to the way mobs work. If someone else is on in the same dimension, but far enough away while you are offline, any mobs that spawn (even forcibly through the likes of cursed earth or auto spawners)...
