depeding on the plugin, you either have to install it in your server.jar file or just in your mods folder. Without the name of the mod it's hard to say.

Not really, you have an ID conflict. by the looks of it between IC2 and IC2? (never seen that before lol) someone prob changed some ID's in the ic2 (industrial 2) configfiles. Revert this change or copy a new config from a new downloaded pack for ic2.

Without logs we can't help you, as long as you don't solve the mismatches by changing the configfiles the server won't boot

Did you change this false from true B:ExpensiveMaceratorRecipe=false after somebody placed one down on the server? ps. that we know if you pressed the code tag you whouldn't have had that problem

all the recipes from gregtech are enabled or disabled in the gregtech config file on your server, here you can check what receipe is enabled or disabled. What recipe does NEI show when you hover over it and press R?

then the deleting of the .dat file whould have fixed it aswell. Maybe test if you cheat in a new wand if it happens again (empty your inventory first just to be sure).

Don't know about a script, but running my minecraft servers on windows with a minecraft server software mcmyadmin (MCMA) in my case. In most of the server software programs you can schedule backups / logfile rotations and restarts.
