How much ram do you have in your server that you can use? I have the feeling you have 2GB RAM, and that you allocated all 2GB to the server, as soon as he gets over 1GB (windows) or 1.5GB (*Nix) the server will crash if you don't allocate it right

do you have a redstone torch / signal next to the markers? i found with several members when they do the markings are off. Place your markers with the redstonetorches as normal, only before hitting the marker remove the redstone torches. This worked for my members.

the seeds your trying are they 1.4.2 seeds? or from a different mc version? An other problem might be that several mods "ïnfect" "the worldgeneration wich could give you a different result then with a vannilla installation. Does this also happen when you don't enter any seed in MCMA?
