Try bandwidth and speed upgrades (bandwidth alone may do) in the router, I no longer have the setup in the picture (server was wiped) but it worked fine when I used it.

wooden pipe and autarchic gate on your router set to items in inventory-energy pulser. If there is room in the barrels then the items in the router pass through quick enough to not cause the gate to start pulsing, if the barrels are full items get stuck in the router causing the gate to pulse...

Only gregtech uses the alternate amplifiers right? If so then each uu requires 16.7 million eu, at 8k eu/t this is 90 seconds per uu. You can keep this fed 100% with scrap using 7 ingeous extruders and 1 recylcer. It's not the coolest method but it's easy to setup and bulletproof.

Rolling machines pull from an adjacent chest as long as you have the machine primed with the recipe. I just have my me interface onto the chest so it drops the correct amount of items in there.

from memory so might be wrong: cut down all your vanilla trees, plant the apple oak and silver birch saplings, when they grow you'll get silver lime saplings from the mutated leaves. Bee bit sounds fine you just need bees nearby and pollination speed should help but isn't essential.

I went with the 4x4 as shown on the wiki with 4 pattern/4 cpus and have no complaints, I'm somewhere in page 3 of the available pattern space.
