    GT configs grow themselves when GT detects mods to add lines for. Also, every few version updates it's healthy to just clear the configs and let them regenerate freshly for you to re-tweak (to get rid of lines sometimes created by older versions that are now obsolete or moved).

    You could rename objects so they don't stack. I think you can rename a whole stack at once for the price of one object. MFR might even be an option to fully automate it if the auto-anvil renames.

    Make the stack overflow into the second slot that requires base panels. You'd need a full stack for each base panel slot in the crafting recipe except the last one, to prevent them all stacking into the same slot in the work table when placed.
