Is there a block that is early-mid game that allows crouching to make it solid, and if you're just standing, you'll pass through it? I know the thaumcraft one, but that requires a lot of progress through the mod.

I believe there is a mod called recurrent complex that does, more or less, what ruins does. Not sure if it is on 1.6.4, though

I was having a bit of trouble getting the CustomMainMenu mod to change the games' main menu background.. I tried messing with the config a bit, but I couldn't get anything to work - I just got a broken texture.. Any help is appreciated :)

Yeah, I suppose this only suits people who like killing or manually making a complex auto killer. :)

Even if the wither was buffed, it doesn't stop people from making a machine to auto place the soul sand and skulls and auto kill it. I understand that not everyone does this, but that aspect makes it kind of redundant IMO.

Ender IO farming stations may not work... You can try MFR harvesters. I think those work with those plants.

You could just, ya know, disable torches, glowstone, and make flint and steel uncraftable. I believe that there is a mod to change what drops when you break a block, so that could partially help with the glowstone... Not sure about the fire on netherrack change.

Create a deconstruction table and throw a TON of crafting tables in it (use a hopper/pipe). They are made of fabrico which can give you every base aspect.
