Go to the moon, go to mars (GalactiCraft)
Explore Mystcraft worlds and try to create one where you want to make a nice new base

Perhaps a solution is a combination of MFFS and the building guide. Why not let MFFS build the dome with the errors in it and then use the building guide to try to match it as much as possible and that way you can maybe correct the assymetric features.
You don't mention RotaryCraft and Mekanism. They both have 5x ore processing which is (to my knowledge) the highest yield you can get in Minecraft at this moment.
I'm following the snapshots a bit and I must say they are doing some nice things. Really looking forward to playing 1.8 with mods in some (hopefully not *too* distant) future :-)
I try to use TE StrongBoxes as soon as I can make them because I can easily move them. The first spot I select for a base is usually not permanent so it is handy if I can just carry everything I own with me. After that AE is a big priority for me as I really fail hard at organizing chests :-)

No, I'm actually talking about the 1.6 version. I have no issues at all with about 180 mods loaded besides minor z-fighting. Note, don't use the ultra version of optifine though.
More recent versions of optifine start to work really well with modded minecraft. The only issues I still have are relatively minor z-fighting issues here and there. Otherwise make sure your video drivers are up to date and take a look at the video settings where you can tweak a few...
