Basically thats what ItemRestrict does.

/ires ban <banType> <id-datavalue>
Ban type should be world if you want to remove an already existing item or ownership if you want to prevent crafting an item.

/ires ban world 138 Would remove any beacons placed in the world
/ires ban ownership 138 Would remove any beacons that are in player inventories, also prevents players from picking them up or taking them from inventories or carfting them.

It might be possible to get an item using another crafting table or Applied energistics crafting. To disable the crafting of an item, it is best to use minetweaker.

Also when i do say ./ires ban ownership 194:2 , it just comes up in chat with /ires.. is that right

I'm not sure about Messages or Labels but to add a new item, add a new line under either Usage, Ownership or World and add the item id and do /ires reload
The items in your config should not be banned as they have # in front of them. Remove the # and add the id you want to ban.

Look in server.properties and then once you disable it from there you can restart server to put it back to a public server.

Not a problem, I suggest to possibly do some looking around for the exact function your after (for instance "delete existing unwanted items/blocks" may be a good start).

Finding a plugin like that might be difficult as only a few plugins are made to support modded minecraft. Also there are usually only a couple of items in Vanilla Minecraft you want to prevent players from using. To remove the items, add a world and an ownership ban, reload the plugin and wait a while. Then remove the bans from the config and reload the plugin. Hopefully the items are gone.

Okay and i want to be able to see ./msg in my chat and not always through console i know about ./socialspy [player], but i dont want to see just 1 play do a command i want to see everyone ./msg and after i do ./socialspy [a players name] and it then says like msg or mail i write one then i done msg and it just comes up Error:Null

I have never used /socialspy with a playername, just /socialspy should either turn it on or off so you should see all commands and messages other players send.

Can you be a little bit more specific about the error, I'm not quite understanding.

Also is there a plugin of some sort that can like track items say you have a ME controller placed down and you remove your home there and dont have access tp ./back.. is there a plugin where you can do a command like ./locate [itemID] and it would maybe tell you how far away that the items is?

Not sure about a plugin, but Infinity has Journey map. You can place waypoints that show you the distance to it. You can place waypoints anywhere on the map.
