No matter what you do, at least keep all the important stuff on the same floor. It gets really, really tedious if you have to run up and down stairs all the time to get stuff done.
Five major floors in my base so far. I use OpenBlocks Elevators between floors.

The Arendelle castle that I am building right now has 5 floors in it that are mainly for decoration. The surrounding walls also have an upper storey with some integration with the ground floor. Below ground floor I have 3 more floors, and I am planning on adding 2 or 3 more over the next few days. The different floors aren't necessarily all matched throughout and it starting to look a bit like a picture by Esher and i'm getting confused.

My main house has 2 floors, the main, and 1 basement. My fluids building is currently under construction, but at it's completion will have 1 main floor, and 6 basements that hold approximately 165 tanks (most of them 5x5x5's). Most other things are spread out a bit, and there is usually no more than 2 floors. That second floor is usualyl for maintenance and such.

Trying to give them that "real life" feel.

No matter what you do, at least keep all the important stuff on the same floor. It gets really, really tedious if you have to run up and down stairs all the time to get stuff done. I keep my depot, ore processing line and workshop in the same hall, with my bed in an adjacent room. The hall has large, open windows so I can enter or leave in any direction via jetpack. Below it is an infrastructure floor, with power cables strung about. It's not a pretty place, but putting all the cables and pipes there really cleans up the main floor.
Even further below is a "rarely used utilities" room. A library with an enchantment table. A chest with emergency stuff in case I die and/or the base runs out of power (in my case, this means a spare jetpack, good armour and weaponry, food, spare tools and a few fully charged Lapotron Crystals to backup the EU system in case the solar panels go bust). My Molecular Assembly Chamber is also stashed away down there, as well as the base's Chunk Loader. I rarely use these rooms, but they are essential when needed (kinda like seat belts in cars), so I keep them easily accessible from my main base.

I guess I should also add a train station soon, when my "1000-metre-railroad" project gets off the ground.

With the AE network I got setup, that is no longer an issue since I can get anything I need a click of the mouse, and with covers/facades, you don't even know they're there. They're hidden in the walls/floors.

I built a "skyscraper", with about 12 floors so far. Most are empty as...

Well theres a @#$(load of stuff in each chunk if you go vertically, and separating stuff out horizontally lets you use Opis to identify performance issues isolating them to machine clusters.

Off topic here but, what's the most time efficient way to build a 3-story base that's 100x100 blocks? Keep in mind I'm in Creative for the base building so I can use any block/item.

Get someone else to do it for you and film it on timelapse.

Not sure a filler would work since it only does a 64x64 area. Would require you to knock out several walls to reset the filler and such. If you can build the building in the four corners, you can just use a builders wand (assuming you have extra utilities) and build it.

I've tried Builder's Wand before. Takes waaaay too long.
