Actually reading the crashreport helps ;)
You got 1 or more Duplicates of the same mod.
On first glance it looks like its chisel. Remove all but one version and it should work.
I believe 2.2.2.b8eaaca is the version for ME4 1.0.1

That is strage. It clearly says "DuplicateModsFoundException" and Chisel is the only mod that is listed twice in the details.
Maybe try to delete the mods folder and force an update?

Redownloaded the whole thing, that seemed to work. Don't know why it said chisel was duplicated though

Is anybody else running a Linux server and seeing mismatches with the fluxed crystal seeds?

I'm infusing seeds with an item and getting seeds with a completely different name. That name persists through the chucks, rough shards and smooth shards but then when you refine the smooth shards you get your original item back.

I'm wondering if on Linux it's picking up the Json files in a different order and I'm seeing a muddle between client and server configs. I'll try combining the files into one and see if that fixes it.

I have this problem aswell,
my problem is with the universal seeds in the seed infuser
10 reward bags give me redstone seed and the cookies give me a diamond

My secret supply of nether quartz.
I also have not found the cookie.
I line the walls of the vm room with smaller cells for the mini mes, so I don't mind raiding it for the ineffable glass & such.

Mind posting a picture of where you are putting your mini mes?

I'll try to remember to take a screen shot when I log back on in a bit.

In the mean time, here's my farm set up with cobble & cookie factory. 1 section of cocoa beans is out-pacing the 2 sections of wheat. The 4th section is set for ender pearls, but also has pumpkin & cane growing. There is a little chicken coop underneath. If I rearrange a couple things, I could automate pumpkin pie...There seemed to be too much light for the aluminum oreberry bushes to grow, so I made a 2nd farming station for those.

Farming stations work with oreberry bushes?

Well, that makes things a little bit less annoying. I've been making do with autonomous activators + vacuum hopper, but too many vacuum hoppers/chests can get really annoying if they start fighting each other, or if things get spit out just outside their range, or etc...

They do now, although I don't know when that support was added. Replanting cocoa beans is new, though they were harvesting in the last version of the pack.

Are you using the reactor in actively cooled mode (since you mention steam). If you use it in that mode, it will only make steam, not RF.
I wasn't sure what this meant, but taking it as a clue I experimented, and eventually tore the coolant ports out of my generator. Like magic, it's back to generating power internally, at 4k RT/t. Quite a bit higher than the 160RT/t my two steam dynamos were producing. Oddly enough, however, both were sufficient for my current needs. My tech progress is fairly low atm :p

Whats the best source of carbon. Im trying to get my polytool at the moment but it requires so much. I am currently breaking down diamonds but that takes a lot.

I got lucky for the polytool: I got handed a full stack of diamond-etched computational matrices out of a reward bag (at least I think it was a reward bag). Their only viable use is for the QED (since ender quarries will wreck the spatial IO room), and I've got one of those made already, so... they got broken down. PLENTY of carbon nanotubes from them!

Some ztone blocks give a decent amount of carbon as well as plenty iron but its up to you to figure out which one! but you have plenty of them sitting around in a spatial area

My current reactor setup produces 22k RF/t, with the rods inserted at 25%.
Once you start using the Fusion Reactor and the Chemical Assembler a fair bit, your power needs skyrocket.

Diamonds are the best for that. If you reached Rotunda^4, you'll never need Diamonds again. What with over 2 stacks of diamond blocks, plus two clusters of Dense Diamond Ore.
