Each reward from the bags is set to be obtained a limited number of times, so as to ensure you can get all the possible rewards since some are only obtainable this way. As such, if you've opened enough bags, then you won't get anything more from them.

Reputation is counted as a reward for quests - you need to go through and claim rewards on the quests you've marked as complete to actually get the rep.

ALL vanilla flowers can be cycled through with the alchemy catalyst. Also worth noting, for all those 2 block high vanilla flowers - you can use bonemeal on them to get an extra one, and you actually get one of each of them from one of the garden stuff quests in the first chapter.

Any need to get ender pearls is for the most part solved with the changes to recipes. I suggest you take a closer look at mana pearl recipes. As for your tools, seeds are still available to get you iron for manasteel tools.
