If you have the transfer node placed right, you may need to set up one of the mills to produce grid power. Do all the upgrades use GP, or just the speed upgrades? Also, if you have gp and overload it, I think it shuts down everything, even if it doesn't use gp.

These days I set up my farm around an ExtraUtil2 water mill setup with 9 water source blocks covering all sides of a ring of 8 water mills. I also place water strainers under the water source blocks (usually only 4, but since skyblock, all 9).
