I may be completely wrong ... but wasn't there a config setting exactly for this behaviour? Granted, this does not help in SMP, but for SSP it should be possible to switch it back to the old setting - that is, if I remember correct. ;)

It does, but it has to be the "Notebook - Creative Spawned" one, which is solely available in the Creative Mode GUI. The NEI spawned one is a regular (crafted) Notebook without symbols.

Considering RP2 sorting machines and Forestry bees: How has everyone set up their system to deal with the different combs? I don't see a way to handle them without using several sorting machines (this includes Xbees). Any idea how to solve this? Or leave the combs out of auto-sorting completely?

There's only two ways for this: manually editing/removing the not implemented textures COMPLETELY (e.g. you either deal with some updated textures *and* the placeholders or you get no upgraded textures at all), or someone at Mojang overhauls the handling of textures in Minecraft. in short...
