I think this is normal behavior. It just means that Thaumcraft is unloading aura nodes that are no longer in use. I see it all the time. Edit: Not sure what the concurrent modification exception is, but I also see that one all the time. I don't think it's related to the aura nodes.

I would go with version 2 but replace the wooden pipe with a filter. That should make it faster. Edit: Try a router with bandwidth and ejector upgrades. Then you won't need a timer. Or, if glut rickety (blutricity* autocorrect fail) is nearby, a sorting machine in automatic pull mode.

Make sure the router next to the ender chest has a machine filter set to Ender Chest. Could be they're warping your items around in an infinite loop.
