    Are you running Optifine? IIRC,Optifine had a setting that would autosave the game every few seconds,which apparently causes the famous "Lag Spike of Death"

    You might wanna try several small obsidian or compressed cobblestone walls around some important areas,assuming you have enough of it,if not,ward the base like wolfsilver said.
