The issue here is client side. There is nothing wrong with the server those chunks are still valid. However they are getting corrupt somewhere when rendering on the client. I think this is a bug in mc 1.4.6 not the mods. You are seeing 5-6 chunks in a straight line missing on your client...

I had this happen as well today. It took two restarts of the server for it to stop doing it. It is like everything will be running smooth then instantly the tick rate went to 1 tick every 15 seconds. Only at 2.5GB of 3GB alloted memory. Nothing but the server running. No errors, no crash report...

im seeing java development kit update 2 installed in C:\jdk7u2_32 try uninstalling java, delete that folder as well cause update 2 is out of date. install java jre 64bit and 32bit (32-bit for your browser or other 32 bit java apps, if you have 64 bit browsers just use 64bit java)

Uninstall Java. Install the latest Java. (64x in your case)
