My Spawn Chunk appears to be a Vanilla chunk and not a full FTB Chunk. Is there a way to correct this? It appears that it was left over from before I loaded the mod.

Umm.. Move away, if you can get to another dimension, way better :D Then go to mcedit, select chunks and delete them :) Then, mark them for remake :p next time you get into the overworld it will regenerate everything :) (Thats what i usually do when i install mods or something that add world gen but don't want to make a new world, it works almost everytime.. (i found some problem with thaumcraft for example, it seems that it will not "regenerate" its structures unless you told it to do so :p in the config you can find the proper option)

Sorry to break the need you folks have to spam this thread...

But yes, sometimes if you delete a world, but not leave the program, some generated chunks can remain in the folder and get rolled into a new world of the same name.
So delete the world, leave minecraft and FTB, go manually delete the folder, and then come back in and make it fresh.

Again, no need to delete worlds, just use MCEdit, delete chunks (except the one your base is in, and then mark them to repopulate, enter the game again and you are done!
