Also just putting the furnaces behind the wall of jars makes life so much easier as the golem now has no obstruction. I always laugh at people setting up their Thaumcraft stuff in the way you detailed.
I have always had jars around the outside walls of my Thaumcraft room, I know it causes golems to derp nowadays due to the decorations but I stick with that layout anyway because of tradition. Anyway I'm not using golems yet because I enjoy running around twiddling the knobs on my pipes. I normally have two full jars of every essentia, and I only bother to do re-fills when a jar is empty. Twiddle the knob, chuck a stack of beans in the furnace, and go do something else. I might put a furnace on each wall so I can leave three running at a time. I actually think that the new pipe system is an improvement.

Essentia can be absorbed through floors. I put the jars one level above the floor, so the golem can path to any jar, and put the Infusion Altar above the jars.

Speaking about infusion - What's the best way to arrange the pedestals around the table? I often see three per side in LPs and I think, that's wrong.
When you examine the recipes in the thaumonomicon, there are four possible locations for ingredients in the corners and two on each side, a bit outside of the squares. It seems there are twelve positions for ingredients arranged in a circle.
So I put four pedestals in the corners with one block of space between them and the edges of the altar. The remaining eight are one knight-move (chess) away from the corner-pedestals.
That way you can arrange the ingredients in an equilateral triangle, square, hexagon and octagon. Pentagon and heptaon are a bit off, but not much.

I must say I agree with the sentiment that Thaumcraft 4.1 is ... meh.

Ever since the pipes "broke" Ive just lost all motiviation to play with my thaumcraft stuff. The new research lies unresearched, I don't bother to carry my scanner with me anymore.

Trying to get my distillation room working without a pipe network seems like ... not fun.

I guess you can't please all the people all the time. I felt that the original pipe system was too good. It was perfect in every way, other than server performance. It completely out-classed golems as a solution. Now, you have pipes that need manual operation to open and close the valves, or golems that are completely automatic as long as you solve the pathing problems which can be done in several different ways giving space for creativity. And dedicated rigs for specific purposes e.g. herba for lamps or potentia for thaumostatic harnesses can easily be set up with pipes.

The arrangements in the recipes are irrelevant -- the altar only cares that as many as possible of the pedestals are matched across the altar (that's 180-degree rotational symmetry). Given this, it's better to arrange them so that you can see all of the items, and easily deal with knockaways and fluxed items. Thus the groups on opposite sides, where you can watch all the pedestals from a third "front" side.

Distillation room? I would argue it's even easier now without pipes. While previously, you would need to make a crazy amount or make more as you go along, now all you need to do is do a little golem research, make the Alchemy Golem and set him up with the furnace either between lines of jars or behind the jars. Or you can just have it in a separate room entirely and have an essentia mirror.

If I'm honest, the only challenge with alchemy golems is path finding. If you've played with golems before, or read any forum thread about it, there's not a lot of challenge. Golems are just as good as 4.0 pipes. So whereas I only used pipes in my infusion area and golems for other tasks, I now use golems for everything and NEVER use pipes for anything.

Any drawbacks with Thaumcraft 4.1 are easily compensated for by the new research system in my opinion. I can actually enjoy the mod now because research is much more intuitive. Even though attempted to start Thaumcraft 4 several times, I have actually completely forgotten how the minigame works, maybe because it was difficult to find any rhyme or reason to it all. The cheat sheets helped a lot with that, but it still felt like a chore. So, all in all, derpy alchemy golems are a fair price to pay for what amounts to me, as being able to legitimately access this excellent mod properly.

I don't believe I've ever been so horrified by wild-life as I am by that fowl. That is one freaky blink, good sir.

And yes, it's NEVER* what you say, it's always HOW** you say it.

It's often not what you say, and more often then not how you say it. Sometimes what you say is, however, more important then how you say it.

I don't see how that would change anything, you only need to wait a bit longer before right clicking an alembic with a jar to get the essentia out. Not that the same thing wouldn't happen if you had a golem doing the same.
The new system is considerably more comfortable for manually bottling essentia up.

Golems are beautiful and amazingly useful creatures. They're so simple to use and are fairly cheap to make. Their versatility is wonderous as you can just change out golems you need for another without having to completely rebuild everything.

That does not mean their pathfinding makes me curl up in a ball and cry sometimes
