So why don't you just put enderchests behind them? They'll output it automatically to the enderchests, a bit more expensive method but with less lag and it's easy to manage.
Jump is correct. You can build a basic output to barrels or even a more complex sorting system. Just think of them as a cosmic hopper. Something as simple as a wooden pipe and an engine to a long line of barrels works. But It is also fun to get into the more advanced sorting and storage setups.

if Enderchests are too small, pop a tesseract down, and a relay right next to it, the tess will output into the relay and then automatically shoot down the tubes into the barrels.
In tekkit, I used EE2 as my storage: 1 alchemical chest for each non-mod item, and everything else was stored as pedestals 
And making a processing system is not a waste of time/resources for me. It's so useful, I don't want to have to grind/smelt on demand, I like having everything in advance and not having to mine in the middle of a project.

Don't get me wrong. I'll do an auto ore processing thing. I'll actually use that. But I never once used my old sorting system. Just because it's one of the few vanilla things I like to keep. I don't trust my items to pipes. I'll take that 10 seconds to put it in there myself to make 100% sure it goes to the right spot.
So for your auto ore processing setup, you pour stuff into a chest and then it pops out all done. Why not just send it into a chest?

Yea, I like sometimes keeping vanilla stuff in my game. Potions, plain enchanted picks with vanilla enchantments, and stuff like that is always fun.
I tend to skip over them too much in FTB, but I assume you don't?

How would you hide the pipes in the wall?
Why would you need a floor for wiring? My problem is if I want to have machines higher up in the tower there will be wires going up. So they will be visible. Also can someone tell me the problem with my pigman farm. I just set it up and every way I try it it sucks. The items get stuck somehow and I can't the swords that drop to come out.
I think the filter or transposer in this picture is rotaded wrong. I think it should face the opposite way.
