You have to use the wand thing, I can't remember the name, to absorb alot of energy from the pylons, then die haha

I don't think that's right. I spent a lot of time flying around and hitting up chests in villages (totally worth it). While I was out, I thought I'd try to find more types of pylons to complete another progression button (which I did). During the process of this, my other one completed!

Still not sure how to complete some of the other ones. It'd be REALLY cool if I got a notification when I complete a progression objective, like achievements.

I used 2 of the ender caps and a silverwood stick in the mittle

You need to explore the world more / do more chromaticraft things. Check the upper right tab of your chromic lexicon, there's tasks like reaching bedrock, discovering all the pylon colors, going to different dimensions, leveling up your casting table, etc.
