OK, I was finally able to recreate the problem.
One of my testing mods was actually changing the behavior of the Thaumatorium for some reason.

In any case, my idea for a quick fix does not work.

So, for the time being do not use Coils with the Thaumatorium unless you plan to remove them before server restarts.

We will see if Azanor will fix the issue, and otherwise I will look into a better solution.

Maybe you can update the github with your error etc for Azanor to look at?

Here is a bit more detail on some of the changes in that build:
  • Blood Fabricator no longer places a bucket of blood in the world when taking a bucket out.
  • If the players inventory is full when taking a bucket of blood out of a Blood Fabricator, the filled bucket will be dropped into the world.
  • Dynamos now properly remove modifier items and upgrades used on them from the players inventory.
  • Dynamos now drop both the Potency Gem and any item that has been used to modify their redstone state when broken.
  • Shift-Right Clicking on a dynamo with an empty hand will remove a modifying item from the dynamo if present. If no modifying item is present, it will remove a Potency Gem if present.
  • Blood Dynamo no longer momentarily places a bucket of blood into the world when clicked on with a blood bucket.
  • Right Clicking on a dynamo with redstone or a redstone torch no longer momentarily places that item into the world.
  • Right Clicking on a modified dynamo with a different modifier item will switch the dynamo to the new mode and drop the item for the previous modifier.
  • Extra Node Fabricator blocks now appear as a Node Fabricator in Waila (Correct name and icon).
  • Extra Node Fabricator blocks display all stats for "master" Node Fabricator in Waila (Mode, Redstone State, etc.).
  • Node Fabricator can be disabled by applying a Redstone signal to any of it's blocks.
  • Node Fabricators will no longer connect to Essentia tubes from the front.
  • Fixed Node Fabricator not consuming Essentia when recharging or creating a node.
  • Potency Gem can be removed from an upgraded Node Fabricator by Shift Right-Clicking on any of it's blocks.
  • Node Fabricator will now draw Essentia from unlabeled jars, but not labeled jars. This allows labeled jars to remove unwanted Essentia from the Node Fabricator. This could break some existing builds, but should be easy to fix.
  • Fixed Node Fabricator drawing and destroying Essentia it shouldn't in a particular corner case.
  • Changed Essentia Coupler to not forget the current Coil every time you link a new source.
  • Fix crash when using Essentia Coil with Thaumatorium. Also allows Essentia Coil to work with Lamps of Growth and Fertility.

Excellent! Its working! No Crashes upon restart!

Glad to hear it.

Note that this "fix" is sort of a hack. Special code had to be put in to drastically change the behavior of the Coil when connected to those specific devices.

There are other devices that can pump in Essentia that may also behave strangely and/or cause issues. If anyone sees others, file an issue and we will have to see what can be done about it. I'm trying to see if there is anything we can do longer term to resolve it for all devices.

A big issue may be add-on added devices as it seems a lot of them do not use the Essentia transport API quite how it is intended so there may be a lot of variation in behavior. Even Thaumcraft itself seems to have a somewhat lax approach to this, because for example the Lamps and the Thaumatorium use the API in very different ways to accomplish the same thing.

Have you considered CurseForge hosting? I ask because I was trying to recreate my (SSP-only, private) modpack with the Curse Launcher which went public a few days ago. Your mod wasn't there, and that made me sad. It's so easy to download and install mods with the new curse launcher that having to manually grab mods the old way is just... well it's a downer.

I don't like curse and I don't plan to move to CurseForge any time soon.

You don't like the old curse, or the new curse? They're rather different. Minecraft modding is being handled by a new team as compared to their previous projects.

Also not being on the platform (you can multi-host without licensing issues) if I'm right about the community's fervor for this thing? I think it's going to be a really bad usability blow. It is seriously that convenient to use the Minecraft client.

Trying not to come across as demanding or naggy, just concerned for you and your users.

I must admit, I haven't managed to progress into thaumcraft (let alone addons) deeply in a legitimate world since 1.6.4.
I assume you mean the Fabricator, not the Dynamo? If so, I'll investigate more thoroughly when I finally get to that point in the research tree... again... Such a long process *sigh*

As said above, the Node Fabricator can sort of act as a modifier. What exactly would you be trying to change?

Yeah, TC can be a little hard to get rolling in, but here are a few tips:
- Scan everything of course, but don't be afraid to "cheat" a little. There are a few aspects that are not really found on many things, like Auram and Vitium, that you would be better off just combining to get on your research table.
- Bite the bullet and embrace the Warp for Research Mastery, it's worth it.
- A deconstruction table, a hopper, and some autoclicker program is your friend.
- Crafting tables deconstruct into ALL primal aspects. I find these to be the best things to put in a deconstruction table to get research points.
- The first filled warded jar you scan is worth research points equal to the essentia in it, but only the first one. Make it count by filling the jar with something you have a shortage of research points in before scanning it.

Also, pardon my ignorance, but in 0.9.0 is it not possible to craft any of the Thaumcraft stuff (I want to power my base off a node) and I don't see any crafting recipes :/

That is the latest update, but a new update is likely to be released Sunday.

As far as seeing no recipes... Did you research the items in the Thaumonomicon?
