You can also take a look at a group of turles armed with terrasects. Just use the terrasect to send the fuel straight to them and it doubles as a way to get the items back to base!

You should take a look here it is slightly outdated but should still give a good idea about what type of engines to make depending on runtime.

Why not quarry from above the water? Just place 4 blocks dirt above the water (this can be done with turtles). And then quarry away.

Have you considered making you main wood farm capable of producing chestsnuts? You can have little turtles partrol the bottom sucking up any chestnut that might fall down.

You can use it to make a higher efficiency mob farmer.

Did you account for wireloss? If you lose 1 eu per packet on the wires and your system produces 128eu/tick then you are delivering 127eu/tick which is not enough to power a 128eu/tick machine.

Have you used the beealyzer or them to check that they still need mushrooms (if you bred them with another bee they might now need something else)? And are you using vanila mushrooms or some type of mushrooms that are added by another mod?

By the way why do you need a lot of amber? It seems to me like it's only really useful for research and trade. Both of which have better alternatives anyway.
