So the chunk losing quantum issue is good but now it won't export items to the deep storage units....

Apparently only half of my me controller was chunk loaded. Is working fine now. I hadn't originally considered it because I figured if it wasn't chunk loaded properly (I had a chunk loader) it wouldn't work at all. Just had to reposition the loader lol

You have to have 30 levels to unlock but when you enchant an item or book only 3 levels for max level is consumed along with some lapis. So it's fixed in a way

They do address this partially in the 1.8 minecraft with enchanted only costing 3 levels at a time for max enchant. I for one would like to see new enchants. Though what I am not sure.

Comparatively speaking a block or micro block is not as bad entity wise as say an active sag mill or a big reactor etc. How ever I don't know if you have looked but minecraft, even unmodded, can use a ton of system resources. I'm very surprised that it hasn't been exported out of java to a code...
