Doing some further reading it appears this is a known issue, so feel free to ignore this. For anyone experiencing the same problems I did, however, try using a piston to fill the 'ghost' blocks; it worked for me :)

Some oil spouts in newer versions reach down to bedrock. At the bottom of these kinds of spouts, there is a type of bedrock block that will slowly generate oil. It's slow, but at least it's there :)
