It has a config option to make it so it only works like that with an enchant. So then you'll have 3 options instead of 2, and nothing is really gimped.

There is Metallurgy 3, which is pretty easy to use, but also adds a crap ton of other ores. I personally recommend Custom Ore Generation. It takes a while to learn, but it's pretty powerful.
