Well, now my idea sounds basic. Crops should be rotated. If you keep planting things on the same spot, the land turns to grass on desert-type land (where it's yellowed out). They'll grow slower, and take longer to turn back to normal, and you can kill the land so it's useless. And... DO IT

The water is... underground from a single aqueous accumulator. The lava is inserted from the back. You didn't tell us where your lava or water comes from, for all I know you could have two liquid duplicators attached to synchronized tesseracts.

You should try the wand of equal trade if you have the research for it, too. More options are better! :D

That's a lot of ender pearls, pre-end. And if you're in the end, you'll have some decent armor, thanks to decent mining, maybe by quarrying, so at that point you should use my setup so you can have tons of stone/cobblestone producing while you're searching for those enderpearls to get to the end...

Yea, igneous extruders, but make cobblestone and shove it into an induction furnace. It's probably worse energy wise, but you won't keep filling up your igneous extruders with lava. Or, ya know...quarry.
