You can use vacuum hoppers which will connect and export into pipes. Never really tried connecting a hopper to a BC pipe though. Alternatively, you can have the hopper into a chest, and a pipe extracting stuff from the chest whereupon there's an intersection to split items off.

FTB makes the Thermal Expansion ores the default ones. I don't know what happened, but it should be fine. You'll just have to add all the different types of ores for automation, but in the end you'll still be able to use IC2 Copper for TE recipes and vice versa.
