The one on the bottom is pumping out automatically.
That's my theory as to what's going wrong, then. Not sure WHY it would be not storing some fluid, but it isn't. Try setting it to need a redstone signal. Don't give it it right away, and make sure the pipes don't loop like the currently do, that's silly. I mean, yes, it's fine, but really, it should be between the source and the use if you want to store it. Just like power storage.

MFR machines that store sludge as a byproduct void it when they're full. I guess the same could happen with the autospawner...
Which begs the question, where do items, fluid, and energy go if they're sent through a tesseract that doesn't have a destination, anyway? :/

As for fluiducts, they do "store" fluids; a little bit in each segment. Sort of like saturating the network to provide full fluid anywhere, anytime.
I should add, creating loops is probably not a good idea, because the fluiducts, like energy conduits, are a little derpy when they feed the object they came from...
I've found this out before when experimenting with redstone energy conduits and dynamos: they don't like loops.

Also, I am not sure that the fluiducts coming from the grinders need to be activated. They *may* function just fine when left at the default configuration...

Are you on the latest version of mfr? I recall there being a bug with mob essence/auto spawner a few versions back.

Also, any pipe connected to the bottom of a rc tank will automatically output liquids. If you attach it to the 1st row, you have to pump it out.

Oddly enough, I've never experienced this with energy, only liquids.

I just upgraded to the latest version (on the launcher) of the dw20 pack, which is .19, not sure if that has the latest MFR version or not. These problems have occured when I was on .18, haven't been able to stay online long enough to confirm it's existence in .19, it is possible that it's fixed.
