The Repair enchantment only works on Thaumcraft tools. Even though you can get it on other things by various means, it will not do anything. Repair II is the maximum level. Also as far as I know you can't get Repair and Unbreaking on the same tool together.

Repair only works on TC items and it goes only up to level II.

Uncraft it into thaumium, apply repair II via book and recraft it into diamond. When you want to repair it, turn it into wood or something, repair it, and then turn it into diamond again. It'll be much cheaper.

First, repair would have no effect in that circumstance. Second, recrafting repairs anyway, so there wouldn't be any point to the wood stage.

You actually can get both (at least in Mindcrack 8.0.1) but I wouldn't be surprised if it isn't intended. To do it you have to apply the Repair enchant first and then the Unbreaking after. I have done this on both my Axe of the Stream & Pickaxe of the Core figuring that it will use less Vis that way.

Correct on both counts (possible and less vis). He might have fixed it in the new version, or it might be more difficult to set the restrictions for vanilla enchantments (unlike frugal/charging, which are both added by the mod).

Combining a Repair pickaxe of the core with an Unbreaking one in an anvil only yielded a pick with one of the enchants (depending on what order I put them in). I haven't tried using books though - is that how you did it?
