Details of the issue:

A while back my server went down and I fixed the map a couple of days ago using this, http://minecraft.gamepedia.com/Tutorials/Recover_corrupted_saved_world_data

I get instantly disconnected after trying to join with: a fatal error has occured, this connection is terminated.​

Do ya have too much stuff from GardenStuff in yer world? If ya don't, try launching the world once with GardenStuff disabled and see if the problem goes away

As far as I know there shouldn't really be any GardenStuff in my world. I'll give it a try and see what happens.

Well... It sort of worked and sort of didn't. The server started and I could get in but almost 90% of the blocks had changed into other blocks.

That's prolly cause of your corruption "restoration", which usually does not like blocks from mods ^^
