Ok, Newb help / Updating

I know this is a newb question but, can someone shoot me a link on how to properly update your server? I cant seem to find anything on proper order / way to do it. I never had trouble in the past, just when i started FTB server.
When i go to update, i either get errors on startup that mods dont match or it loads but with a bunch of severe errors ( but runs ). So lately i just always waited for a map restart then update everything, and re-do all the configs.
But with bug fixes, stuff like that, it be nice to update and not have errors or configs wiped out. Normally it seems its because update has a 1 or A behind the mod now, witch may be why? Or am i better off just doing like i have been? (Update on map restart) . Or maybe i have not tried, run whole server update, stop it, then add my configs and just the world folder? Thanks in advance for any linkys/info.

The last.

Back up your configs and world, delete the whole thing, install the upgrade. Return everything back in. Alternatively, deleting just the contents of the mod folder and putting the mods in usually works.

What I used to do is simply unpack the update into a new folder, copy over the configs, keep the old one as back-up in case of a catastrophes, and just run the new jar from the new folder instead of the old one. I had the world outside of the main/mod directory, so I never had to move that myself.
