The problem with that logic is that MineCraft is not just a single player game. Often times, people play on servers. On servers, you need a sense of balance between aspects of the game to allow for a community to work.
If you can duplicate blaze rods, why go to the nether, at that point? They are the key to finding strongholds/the end, so you no longer even need the nether if you are attempting to "beat the game".
As far as EE goes, it does not really work for multiuser play. For a single user, it is fairly nice. But on servers, it ends up being a hassle as exploits like this come out.
So, the real thing is if you don't like it, uninstall EE. That seems to be the most logical choice until they rebalance EE3, which they may think about doing to actually have a difficulty curve.
