The problem with that logic is that MineCraft is not just a single player game. Often times, people play on servers. On servers, you need a sense of balance between aspects of the game to allow for a community to work.

If you can duplicate blaze rods, why go to the nether, at that point? They are the key to finding strongholds/the end, so you no longer even need the nether if you are attempting to "beat the game".

As far as EE goes, it does not really work for multiuser play. For a single user, it is fairly nice. But on servers, it ends up being a hassle as exploits like this come out.

So, the real thing is if you don't like it, uninstall EE. That seems to be the most logical choice until they rebalance EE3, which they may think about doing to actually have a difficulty curve.

tbh, if you find enough of those plants, you don't even need EE or the nether to "beat the game"

I really can't bring myself to pick those fire flowers because I like how they look and I don't get to spit flame balls when I pick them. I should go demand that TC add proper fire flower mechanics!

first, EE3 will hav a program that will check all recipes in game and adjust itself to achieve balance. second, EE3, in my opinion, is perfectly balanced, as I go back to one of my major arguments, I have horrible luck finding diamonds (so do my friends), so do i enjoy using worthless gold to get diamonds? yes. do I like EE2 better than EE3? yes. why was EE2 banned from some Tekkit servers? because it ruined their stupid economy plugins, I mean come on! you have trade-o-mats! i see none of your complaints as valid reasons to get rid of EE3 on servers. what if some needs a quick diamond? eh?
again, this is all my opinion and, I was not lying when I siad that I've only found 3 diamonds.

When EE3 is officially released, it will come with more config files. This probably means that the modpack creators will disable such Minium Stone recipes to avoid this and similar exploits, so that we can ALL enjoy a balanced game.

(note: I hope they mess around with the configs D:)

perhaps there will be a way for EE3 to sense when certain mods are installed and adjust recipes through that?
