I have and
phantom x6 3.2 cpu
6 gigs of ddr3 ram
Nvidia GeForce GTX 560
I have the latest java 8
You would have to provide more information then just your computer specs.... Include information such as the amount of ram you have allocated, the amount of entities in the area, etc.

To check the amount of entities in your world : 1. Go inside your world.
2. Navigate to the area that is laggy. If it's the game in general, skip to step 3.
3. Click F3 on your keyboard.
4. Look at the top left of the screen. There should be a capital "E". Next to the e there should be two numbers configured as such: x/x where the "x" represents the entity count. Look at the 2nd number. That shows the amount of entities in the immediate area.

When you disable MystCraft, the entities stay, correct?

Do you have anything, such as a mob trap, that could be contributing to that high number of entities?

It's mystcraft doing profiling, to know how to generate ores when creating ores. Just let it run for some time then the lag should be over. It does that only once.
