From what I gather, (if you also have Extra Utilities installed) then you could either:
a) craft a sludge boiler and change it into items.
b) Leave it in the machine.
c) *USING EXTRA UTILITIES* Craft a Liquid Trash Can and use either pipes from Either EnderIO/MFR/Buildcraft/etc. to get rid of it permanently and instantly. I personally prefer the Ender fluid conduits from EnderIO (Instantaneous transport of liquids) to pump items, energy and fluids. They are cheap to make aswell.

For what it's worth, the Harvester will now slow down significantly if it's full of sludge. So, if you don't care about the Sludge Boiler products, void pipes (or Liquid Trash Cans) are your friend.

This is new (to this thread) information.

Also I get Mycilium from my sludge... :)

To be honest, I always make a boiler.. It just seems right. I set up barrels and let it fill itself up with a trash can at the end of the line to deal with overflow. Any item I want more than a stack of stacks of, I upgrade the barrel.
