I built an extractor and wanted to move it. I made a bronze wrench but when I left click it it winds up breaking the machine and I lose it. So how do I take a machine down with a bronze wrench without destroying it?

With the standard wrench, there is a chance of breaking the machine (not quite the 100% of usual, I think it's 15-20%, or something).

If you want a foolproof way, then use the electric wrench, which can be set to lossless (uses more energy). Or the omni-tool.

shift-rightclick for picking the machine up, rightclick for changing orientation is the usual

edit: some of ic2/gregtech stuff seems to require you to click a specific side, try the top face.

It's right click and you may need to do it twice, once to turn the machine to face you and one more time to remove it. Since it seems like you are talking about IC2 machines and that you made bronze wrench you might have made the forestry wrench(this a buildcraft wrench and works on forestry buildcraft and TE machines and pipes) instead of the IC2 one which uses six bronze bars instead of the four in the forestry version.
