It may have changed but last time I tried the wand turtle was broken and not transmuting things.

Thaumcraft is an amazing mod but the transmutations always seemed too tedious to be worth it unless you only needed one or two ingots and you really really didn't want to go digging. It also takes some much deeper research, dozens of silverwood saplings and/or very fancy bees and a good grasp on how aura works to have a big aura drain like that running all the time without making your base uninhabitable.

Tramsmutations generally aren't worth it as far as changing metals from one to another goes, excepting for thaumium, naturally, unless you somehow find yourself with an excess of iron and wheat but a deficit of copper. For the most part EE3 does a better job as you can pretty effectively get all the obsidian, iron, ender eyes, gold, and diamonds you want from a tree farm. The best parts of Thaumcraft are actually the toys, golems, warded blocks, wands, the tools of ____.

I actually like most of Thaumcraft except for the limited Aura deal. I mean I can deal with the flux effects but I can't be bring myself to keep the Aura up.

It can be done. There are crystals that produce it (excessively) if placed and crystal capacitors to store the excess (for a while).

Once you have it set up you basically have to use up aura once in a while (by, say, creating a ton of warded glass) or remove the crystals to avoid overloading the aura and making excessive flux. You will probably also want a massive pure node to mop up minor mistakes and a strategy for killing or containing wisps.
