Could you take a shot of the outside of your apiary/ pipe setup.

When the apiarist's pipe was just set to any bees where were the cultivated drones coming from, an adjacent apiary?

No, I have a Imperial Pure Bred Princess, and a Pure Bred Imperial Drone making royal jelly, and the cultivated drone is ending up in the drone slot, instead of the new imperial drone. Not sure why though. And this is the set up

ok your piping looks fine, white set to any bees, black to anything right?

I don't get where the cultivated drone comes from though, and does the gold pipe go straight to a chest or intersect with other pipes first?

If you have a cultivated apiary somewhere on that line, and a drone is ending up there, I'm guessing you've got an iron pipe twisted wrong. That, or you have an intersection that needs an iron pipe and doesn't have it.

That was where I was headed too, iron pipe missing or set wrong could explain the cultivated and the dropped honeycombs.

It connects to another automatic Aviary, but the chest is spread between them, so the items should go straight into the chest because it is the closest inventory. I just split the pipes so they go into the chest separately to see if that changes it. What should the gates be set too?

That's probably it. Buildcraft pipes will not necessarily go in the closest inventory. Use iron pipes (or diamond, depending on the set up) to force the items to go where you want.

Redpower tubes work on closest inventory, buildcraft pipes can send things into or past an inventory, they kinda take turns (but not enough to rely on them to take turns in my experience). Change the intersection to a 1 way iron pipe, wrench it so the clear part is facing to the chest.

The gate condition can be set to anything that will cause the gate to pulse so: item in inventory, no redstone signal, missing queen etc = energy pulser

I just changed it cause Cultivated kept getting in the drone slot some how, so I'm hoping that allows only imperial bees to be put back in and the cultivated go to the chest. The white goes into the Aviary and the black goes into a gold pipe leading to a chest.

Try posting a screenshot of the actual pipe arrangement. One thing i've noticed is that if you have multiple apiaries sharing the same gold pipeline to the chest, you will need to use iron pipes under each apiary to make sure nothing tries to go up into the apiary.
