Problem (Direwolf20 1.6.4) Hard lag on server side each and every minute

I recently got much faster internet at my house, and a few friends of mine wanted to play minecraft, so I converted my desktop into a server.
Windows 7 64 bit
8gb ram
Phenom II x4 955 BE processor (4 cores @ 3.2ghz)

For the first week or so the server ran totally fine with up to 4 players at once, the only person who ever got lag got lag in single player, so presumably their computer is just slow. Sometimes I run the client on the same computer as the server software, this didn't cause any lag unless I was also streaming Netflix and running the computer out of memory.
Then, sunday night, the server started saying:
[WARNING] [Minecraft-Server] Can't keep up! Did the system time change, or is the server overloaded?
Once per minute, every single minute. It was happening every 55-65 seconds, with very little varience. I tried rebooting the server, problem came back as soon as the server was launched again. I have tried using /tps when this happens but I always get 20 +/- 0.2, but sometimes if i type it right when the lag starts it takes a few seconds to register so it might be missing the lag spike. I am not sure how to further diagnose the problem but if any other server commands would be helpful I can run them and post results.

Every time one of these lag spikes hit, all clients experience blocks they broke coming back, enemies freezing and then teleporting, but framerate doesnt seem to be affected on anyone including the client running locally. In addition, these lag spikes are hitting even when nobody is online (we do have a couple of chunk loaders)

Can anybody help us fix this problem?

Add opis to the server and client mods (Just you). Log in, /opis_start, wait, /opis_te. Anything over 50 is bad. ./opis_chunk (after you start opis and wait 250 ticks), anything over 200 is bad. If the numbers are extremely high, this could be your issue, if not, this wont help very much. Get MCPC (Or a way to install the basic essentials plugin, just essentials though, not the extras.) Then run /gc and post the results. Are you using an SSD or HDD? If it is a HDD, loading chunks may cause massive lag like this. Try turning off everything and just running the server, is the issue still there? Is your java updated? (Java 7 or 8? 8 has been causing issues, so stick with 7), also make sure it is 64 bit.

Try this, if nothing helps, it helps narrow this issue down.

Looks like Opis is already installed so I did that, for opis_te most things are single digit, the miner i placed yesterday (after the problem was already happening) is 40. As for opis_chunk, the highest is 42, everything else is significantly lower. I'll get /gc installed soon.

Would SSD help? I put the server on my hard drive out of habit but i have an SSD for the OS so I could probably move it if that is likely to help performance. Java is definitely 7, 64bit

SSDs are normally much better than a HDD because they are faster and can process things faster. It might make a huge difference. If it is easy to do, i suggest trying and seeing if it helps.

SSDs only will affect the time it takes to move files around in SSH for example the mv command or cp-R will be sped up about 2-4 times as fast in game the only thing you will notice is chunks loading a few milliseconds faster.
Also can you provide you entire server.log we can't do anything with just that warning, which that warning means that your CPU NOT HD is lagging, your CPU may need a upgrade or you need to remove chunkloaders.
