Client crash when joining server

Hi,

I recently setup a private server for me and 1 friend to play on. We are both using the Direwolf20 1.5 (v1.1.2) pack with nothing changed except Applied Energistics updated to latest release, and Advanced Machines added(both changes made to the server too)
We are both having trouble with crashes when logging into the server.
At first, the Modpack was set to default, and everything was fine, then I realized Biomes o'plenty was not installed so I installed it and updated Applied Energistics to latest version. This caused Certus Quartz Ore to be replaced with Fuzzy Export Buses, and Aluminium Ore to be replaced with Thaumostatic Magnetizers, which was very strange. I soon fixed this by deleting the region data we were not occupying which reloaded the ores, however for the chunks we wanted to keep, I had to use world edit and the replace command in Single Player.
After that things were working fine, however as soon as I started using Transfer nodes and pipes, this crash has become a regular occurrence when logging into the "basement" area which is full of machines etc.
I will not deny that all this tampering could have caused some permanent damage to the Server world, but inevitably we have done too much to restart at this point.

So far I have followed basic troubleshooting: no change; deleted all the server files and re-run it with the same world: no change to crash, just messes up blocks due to different IDs.
The only fix I have found so far is retrieving the player data files and resetting the position using an NBT editor. This leads me to believe it is something to do with where we log out, and subsequently where we log back in.
I have run the world in single player and it loads fine.
