Did you delete the config when you updated? Wouldn't it keep the old setting if you didn't (decay has always been an option, but it just recently became the default behavior of Botania)? Although, if that were the case any new passive flowers you put down would stick around as well (no idea if you've put any new ones down, obviously.)

Given that it's a config that you can change in-game, I don't think it's a big deal (though I don't really use much passive generation beyond the very beginning of a world.)

If automating the non passive flowers wasn't so darned ugly I might consider using something other than dayblooms.

You may want to rethink the endo/exo combination:

You actually lose energy this way.
Is this in a cutting edge botania version? My active build seems to be at least mana positive. 3 full pools within an hour of play.
Also 1 exoflame can handle more then one furnace, of course I think it uses mana to fuel each furnace. But feed the furnaces a steady stream of wood and you should be fine.

My setup is 20 endoflames and 1 exoflame fueling 6 furnaces being stocked with wood from a MFR tree farm. The 6 exoflame furnaces seem to be keeping up with my current demand. However I have not yet started to syphon charcoal to my syngas generator yet, it has 4 bronze turbines so far. Also I haven't gotten to eleven lore yet, it might not keep up with a gateway's consumption.
So I don't know, either way the setup is sufficient for my current needs.

I try to make a nice garden with dayblooms and nightshades to get 24h coverage, then some nice waterfeatures bordered with hydroangeas (fiddly because of the range on them).

Anything more complicated than that goes down in my "automated shit and moving parts" room like any other mod.

The hydroangeas is where the mod starts getting unpleasantly ugly for me. The first thing I would change about the mod would be to make hydroangeas work more like sugar cane - and require water one block below the plant - i.e. where their roots would be.

If you find the mechanisms you need to build ugly. There's always the entertaining option of using an OpenBlocks item cannon. You can have the fuel regulation area a reasonable ways away and shoot the fuel over to your flowers.
I might just test this with my charcoal setup.

I was having the problem of flowers decaying when I started on botania and just gave up right away after looking at lots of threats on it. Found out you couldn't turn it off. But now, which I thought I'd mention, with the new update you can turn it off in the config file.

Yep Vaskii "Gave in" .
She could have just nerfed them better though. Like make it so they wouldn't work if there's multiple within 2-3 blocks. I mean all of the passives.
Or would that make the spamming worse

Personally, I'd have set an over-use flag to hit everything in the chunk with the same adjacency debuff if more than x (possibly configurable?) of the same passive flower is in the same chunk. That would stop spamming, but wouldn't have generated the drama. But I don't believe Vaskii really cares anymore, so it's not particularly relevant at this point.
