that's basically what i was saying above. there are active traits and inactive traits, and within those two there's red dominant and blue recessive. they cross pretty closely to mendel's model. test it out for yourself on some hybrids (hybrid traits, or species, preferably not both), without the bee machines.
as far as being able to use a "punnet square" (i doubt any apiarist actually draws one, it's all in the head), as long as you use it for it's intended purpose you're fine. as in, look at a trait, or the species, but not both at the same time.
