So I've seen a couple good threads and videos on automating the brewing process.

I made a great tier 5 witch farm. (It involves a tesla coil :) ) What with all the potion ingredients, I thought I should build an auto-brewing machine.

Like I said, I've seen a bunch of useful videos, but I havent yet seen a way to automatically make water bottles.

I now have an endless supply of glass bottles, obviously. But it would be a pain in the butt to have to fill them with water manually.

I bet theres a way to do it.

Ideas?

I'm pretty familiar with transposers. I think. Or do you mean the liquid transposer?

I'm just curious how to apply any of these machines to water/water bottles. Does Mr. Direwolf use the liquid transposer for that?

I tried using a deployer with a glass bottle in it, facing downwards towards source water. I must have done something wrong.

Can you guys elaborate a little?

Ok cool, I think I figured out the liquid transposer. Its pretty cool! I'm not too familiar with that mod though. I'm currently trying to work out the power.

But I think this is the answer. Thanks!

It uses MJ for power.

So the setup would be a mockup kinda like this:
Get the Liquid Transposer powered by any source of MJ. As the easiest water source use an Aqueous Accumulator (for fastest water production: surround it with water on all four sides) feeding the Transposer (via Liquiducts/Waterproof Piping) from any side with water. Next use your favourite method of item transportation to feed the transposer your bottles - and do the same for the (now filled) waterbottles. You can use buildcraft pipes for this, pneumatic tubes and whatnot. Take note that all Thermal Expansion machinery can have its slot set up to the sides you want. Want the water go in from the top? You can set that. Want the filled bottles to be taken from the left? Go ahead. Sidenote: If you use pneumatic tubes, you have to set the input and output to "colorless", else it won't recognize it as a valid inventory. Meaning, with RP2 tubes, you'll need some RP2 sorting (Manager or colored tubes) to be done in order for the bottles to end up in the right spot inside the liquid transposer. Buildcraft pipes understand the different colors of TE inventories.

Basically: This. :D (ignore the UHV solars, they're just a quick way to get MJ with Power Converters)
Any empty bottle you put in that chest returns a few seconds later, filled with water.

xycraft tank with water and item io's should also work. And it doesn't require power to fill them, you just need to pump in bottles and pump out water bottles :p
