I've found that I can sometimes get some of the bees to stack by holding shift to move 2 identical stacks of bees into the beealyzer and then use shift again to move them both out at once. This only works some of the time and I still always end up with at least 2 stacks that won't merge.

Bees are funky like this. Usually your best bet is to shift click them into a chest.

The other possibility is that the traits are different, and so, they will never stack.
