What fixed it for me was pushing up the version to version 0.4, 0.3 was total vanilla for me aswell.
v 0.3 and 0.4 have produced this problem.
v 0.2 has not had this issue, and I have not yet seen any reports of v 0.5 doing it

I imported 0.5 to MultiMC, and added mods, to 3 different instances.
All the mods are there for me.
