The tutorial quest is to look at/touch the industrial apiary then give it back. You'll get more later. tl;dr, make sure the bee has its exact prefered environment. I believe desert for Invar. More info on the last two pages of this thread.

I never understood the whole speciality products thing; never had to have any of my bees in biomes they prefer, etc.. Was it possibly bugged before, and is now working as intended?

You can't automate inserting frames into a magic apiaries.. have to use an alveary for that. However, using alvearies with 16 frame housings is very very fast. :)

The server I'm playing on only allows Wither spawning in the Nether. I'd have it at my base if I could! In config/Forestry/common.conf, set genetics.clear.invalid.chromosomes=true. Should clear up your problem.
