Having finished almost all of the thaumcraft quests, there is at least one more item that can't be crafted as the infusion doesn't work. The Thaumic Restorer. As for your other question, get used to it cos you will have to make doubles of A LOT of stuff to satisfy the quest line.

Another issue my friends and I have been having is after 10-15 minutes of being in game, if we submit items for a quest, our screens go black for a few seconds and all that is visible is the HUD.. Anyone else experiencing this and if so, know what causes it?

They came already completed? That sounds like a visual bug with the book... try collecting/crafting all the items required and submitting them normally.
