I seem to get quite a few waterworlds myself. I was wondering if EBXL was generating oceans in place of the biomes i had removed. Can't stand those super tall tree biomes, make me so laggy. So i've modded it down to just the fall time forest.

It seems as if you've built a touch to close to a dark node. Or a little to much thaumcraft without killing the wisps. Personal solution is to throw down one of those TF2 Sentries, though that mod does'nt come with the modpacks currently. Set them to shoot wisps. Elsewise..... Crap sorry...

I'm more a fan of putting the autarchic gate on the pipe, then attach engines. The gate keeps the engines powered without me having to throw redstone torches or levers on everything.

I literally pour in my starting nether gate. Requires two buckets and some cobble or dirt. Gregtech makes IC harder for a reason. IC machines are expandable. I'm going to bet most will start with Thermal Expansion, unless you nip the recipes

Once i had adjusted to mining at different levels, And specificly hunting down metals and mats i needed, Tin and copper stopped being an issue. However, I do find that i'm constantly having to go back out for more while my iron and other metal supplies stay stocked till about my second trip...
