Simpler way is use world edit if you have it set up with mcpc and plugin capabilities. Worked for me less of a pain in the backside than MCedit and less chance of corrupting a world too

Confirmed this does fix the issue. I had only just logged in and had a creeper running about on my chests and a angry zombie......Time to build a roof i guess :)

Same issues here also be nice to figure out what is the cause to this as even set on hard it is not even a challenge. I notice that it mainly affects the overworld more than a mysctcraft age or the end and the nether though. But still quite low for a hard setting.
